I found a bunch of bottles along the water, and many have barnacles and rust. I've read previous posts, but they only suggest using hydrochloric or other acids. I'm sure that these will do the trick, but i don't feel comfortable using such strong acids. What else will give good results, is cheap, and wont hurt the glass?

Lemon juice may do it if you are not in any sort of a hurry , it contains a small amount of Citric Acid that will dissolve the barnacles (made of mostly Calcium Carbonate) and will probably slowly loosen the rust.
It may be expensive in lemons though if you juice them yourself , or you can buy Citric Acid in the supermarket.

I used the steel wool idea and it worked great! It really removed those tough stains. Thanks to Don Deardon for the suggestion.

The only thing about steel wool is if you're not extremely careful it scratches the glass. I've used 000 grade a few times with good results; I worked on the crud on the surface of the bottle, but stopped before actually reaching the glass, then I resort to a stiff bristle tooth brush and mechanics hand cleaner which has a grit in it that doesn't scuff the glass. Last week I picked up a muriatic acid substitute that works fairly well on mineral haze but I don't know how it would work on barnacles.

For barnacles i usually just soak the bottle in some vinegar it works great. it completely disolves them in a few hours with no harm to the bottle.
