dont use acids they can ruin some glass types. if the stains are calcium deposits try a fine steel wool #0000. glass will become sick over time this condition can only be polished out. some times if you leave them in direct sunlight in a window some of it might flake off in light layers. sick glass is an etching over time from the ground water it is sometimes acidic. lots of dug or dump bottles will be in this condition depending on how much water or soil type they come in contact over the years. i make brushes by twisting fine steel wool into a long yarn ,making a tight loop in a clothes hanger . wraping it around several times to cover the hanger and then pinching the loop tightly closed with pliers. this with a little soap and water not to hot will get most any thing out of the inside with some scrubbing. dont put cold bottles in warm water they could break. some inside junk may be solvent in alcohol or amonia. CLR may work on some calcium but be careful and test on a small area first if it works it will happen quickly and always flush clean with water after. usually clear glass that is newer is not affected. if you have a valuable bottle seek a pro. to do the job for you .
