The one on the right I assume is older? It is slightly darker, has smaller lettering, it has two dots under the Dr. (while the other has a line), and the glass is not smooth. What manufacturing process made it rough like that?

Is there any writing on the bottoms of the bottles.

The one on the left looks like it is a tooled top and the one on the right an applied top. Hard to tell with the glare.

The rough texture of your bottle was caused by being blown in to a cold mold, like first thing in the morning or shift change.
It is most often refered to as Whittling.

Yes, the darker bottle with rough glass has an M on the bottom. The other has what looks like a faint "'ll".

Here are some better pictures of the areas you asked about.
