Seems large for a traveling ink..perhaps chemical...to protect the bottle from breakage?...Acid comes to mind. not sure though.

Then again as long as we are guessing right now, how about a ship captain's whiskey. IN the box to protect it on voyages.

I would tend to think it probably contained medicine. there were lots of travelling doctors back then and they could afford to have a wooden container made to keep the bottles from breaking in their travels. Early Medicine Bags often had wooden compartments to keep bottles from moving about and getting broken or spilled. My guess.

I have seen a couple travelling doctor/apothecary kits that had bottles in wooden holders like that.
