Anyone know where I can read a history on some of these bottles saying they're bottled by Coca-Cola, but not quite Coke?

I know, a lot of them aren't antiques... yet.

A lot of these, known as flavor bottles, are specific to an area or to a Coca-Cola plant. So, it's not as easy as finding a book on them. You'll have to research, research, research.. contact the city the bottle is from and see if you can get some info. Better yet, visit the city archives, if it's nearby. Collecting is easy but actually researching is time consuming and sometimes frustrating. Good Luck!
